Find the most popular Bahamas airlines to and from the major destinations. Comparing what is on offer and who is actually in business, seems to be two different pair of shoes.
My wife and I live on Eleuthera, an Out-Island in the Bahamas. We've had our own experiences while traveling the country. And we found that airport car renters and foreign residents are the best informed people when it comes to Bahamas airlines into and from the destinations below. We spoke with them and checked out the airlines ourselves.
Here are our recommendations, last updated in Sept., 2009:

Flying in from Europe?
The only available direct flight from Europe to Nassau is operated from London by:
Bahamasair
is the national carrier of the Bahamas. All flights go through the Nassau hub on New Providence island. There are hardly any direct flights from "island to island".

Southern Air
is BahamasAir's small competitor but often more reliable with regards to scheduled times. Click the above SA link to book online.

From the US, fly to Abaco, a group of islands and a real boater's paradise. The Abaco capital is Marsh Harbour (airport code MHH). Rent a boat and tour the nearby small and very pretty islands.
